The Alvor Estuary is separated from the sea by two sand dunes and these enclose a coastal lagoon alongside the surrounding wetlands and the peninsulas of Quinta da Rocha and Abicada, making together an area of over 1454 hectares.

Estuarine plants include: Atriplex (saltbush,orache), Suaeda fruticosa (shrubby seablight), Salicornia europaea (glasswort), Sarcocornia sp. (samphires, saltworts), Suaeda maritima (annual seablite), Suaeda sp. Salsola soda (saltwort), Salsola sp., Halimione portulacoides (sea purslane) , Spartina maritima (small cordgrass), Zostera noltei (dwarf eelgrass) , Beta, Sonchus, Juncus. Barrocal plants (garigue) include - Cistus species, Halimium sp., Lavandula sp., Thymus sp., Pistacia lentiscus, Juniperus phoenicea Erica sp. . Trees are the Carob Ceratonia siliqua, the Olive Olea europaea, the Fig Ficus carica Strawberry Tree Arbutus and Almond Prunus dulcis.
