De toren brandde in 1539 voor het eerst gedeeltelijk af door blikseminslag. Karel V droeg bij aan de herbouw en de bijna 6000 kilo wegende grote luiklok, de zgn "Jhesusklok". Hierop is het eerst bekende voorbeeld van de Haagse ooievaar te zien. Deze werd gegoten door Jan en Jasper Moer in 's-Hertogenbosch in 1541. In 1542 was de wederopbouw voltooid. De afgebrande houten gotische spits was vervangen door een renaissancistische. In 1665 schreef Constantijn Huygens dat hij vanaf de toren de zeeslag kon zien die het begin werd van de Tweede Engels-Nederlandse Oorlog. In 1702 sloeg de bliksem nogmaals in. Ditmaal heeft de burger Abraham Streng de brandende toren, 321 treden, beklommen om het vuur te doven met zijn nachthemd. De spits is in 1861 vervangen voor een veel zwaardere gietijzeren neogotische, die in de volksmond al snel de "slaapmuts" werd genoemd. Door het gewicht van deze spits begonnen de zware bakstenen muren van de toren al snel scheuren te vertonen. In 1957 werd de met koper beklede houten renaissancistische spits gereconstrueerd, zij het wat groter om het inmiddels uitgebreide carillon te herbergen. Bij deze restauratie werden ook betonnen tussenverdiepingen gemaakt die de wanden weer in verband trokken. De grootste 4 klokken hangen op de luidzolder, een paar etages onder de spits.
