Description
English: Left (Pruning/Clumping): Genetic variants are grouped into linkage disequilibrium (LD) blocks, each represented by unique color shades. Within each LD block, the variant exhibiting the highest effect size is denoted by a red star, highlighting the pruning selection criteria based on maximal association strength. Right (Thresholding): All genetic variants are plotted in terms of their -log10 transformed p-values. Variants surpassing a significance threshold (indicated by the dashed horizontal line) are emphasized in blue, denoting their retention for polygenic score calculation. This threshold, set at p=0.05, exemplifies a conventional approach to minimize inclusion of variants exerting null or negligible effects. However, typically much larger p-values, such as 0.9 or 1.0, are used for optimal prediction results.
